Working out is a great time to worship the Lord! He created our bodies so wonderfully and intricately which allows us to push ourselves to grow. Our bodies are a temple to Him and should be used in service to Him, even while exercising. I have also found that focusing on God and what He has allowed me to do can help to get your focus off of any natural discomfort you may feel when pushing your body to new limits.
